Yeah, that's why. The song is generally in 4/4 except they put extra beats at places.
Look at my SSC file, find the time signatures section. You'll have to edit the SSC file, can't be done in StepMania. The format is beat_number=beats_in_a_measure=beat_value, so for example:112.000=6=4, means that starting from beat 112 until the next marker, the time signature will be 6/4.
One thing to note is that the third number is the beat value. The smaller the number, the shorter the gap between the beat markers in the editor. If the song is in 7/8, you'll want to put =7=2, not =7=8, because a count here is half, or 2/4 as long as a 4th note. See Lorikeet for that.

The measures still look 4/4 even though there's 2 6/4's.

It's nothing, really. They're just there to align the song so that the first beat of any measure sounds consistent. If I didn't use the 6/4 measures, the first beat of the measures in the first chorus will fall on the third beat.
While it's no longer supported, you can see how the measures look like in Edit mode. I use it primarily for aligning purposes mentioned above.

What were the 6/4 time signatures supposed to do in this chart? Because time signatures aren't officially supported anymore in SM5
