Is there a way to change the "order" of how notes/other assets are layered? Unless this is how the graphics behave, that is. Which would explain why the Up arrow is the only one that does this. Any help is greatly appreciated!

Newer SM5.1 beta 2 has reverted the note layering back to SM3.9 (DDR-style except that the up arrow layering is the same as the others). I assume you are using SM5.0.12.

Yeah, the right is SM5.0.12. Is there a way for me to change it in my current build? Or do I have to use the later themes? Also where would doing something like this be located, the .metrics?

They are hardcoded in the source so there is no metric/theme setting for this in SM5.0.12
I added the download link from my previous comment.
SM5.1 beta2 is basically the upgrade build of SM5.0.12, so your themes and noteskins should work too.
