So I have recently downloaded a BMS pack, and I kind of faced some sort of problem. The BGAs have issues...

What happens if I try songs that has their own BGAs? One of three things occur when playing them:

1. The song doesn't play the BGA

2. LR2 crashes

3. The BGA plays in a separate window

Is there a reason as to why it is causing problems like these? I even have random BGAs that I have made and they work just fine, so what could be the problem?

To get various types of BGAs to reliably work correctly in LR2, you have to adjust what codecs are used by default for various video formats.
I got it to work by following what this Japanese page said under the second subheading (とりあえず動画BGAを再生させたい).
Basically, get the LAV Filters (the page recommends 0.66, and says to make sure to install the 32-bit ones since LR2 is a 32-bit program), and then use DirectShow Filter Tool (if you're on Vista or earlier) or Win7 DSFilter Tweaker (if you're on Windows 7 or later) to prioritize using LAV Filters for the respective video types (there are pictures on the page for how to do that, and the page links to those programs).
Also, in my experience on Windows 10, sometimes the preferred decoder settings can be reset by a Windows update, so you may have to set them again every now and then.

As for the crashing, there is nothing you can do to completely stop LR2 from doing that, it has a memory leak and the source code is lost, so it can not be fixed.
However, there is a more modern simulator called beatoraja, which has more modern features than LR2 (HD resolution support by default, Fast/Slow display, Assisted Easy and EX Hard clear types, support for Charge Notes and Hell Charge Notes along with the default Long Notes, BMSON support, etc.), now has Internet Ranking support (publicly since around May, I think, so it doesn't have as many people yet (or much for external sites for things like Insane BMS recommendations); the most popular/best one seems to be Mocha Repository), and is 64-bit, cross-platform, and open source.
I think the codec thing still needs to be done with this simulator to guarantee that all video formats (that people use, at least) work, though.
IIDX Rank: SP 九段 (7/8)/ DP 七段 (5/8); 1P Side player
SP 11* Clears: 132/150 (88.00%); 12* Clears: 23/96 (23.96%)
Has access to CS 9th-EMP+PB+US, uses extended KOCs.

It's kinda been a while, but I need to update this a bit:

I also have BMS from a different site, the codec on those songs are in the MPEG format, and it works perfectly. So I tried to change the codec from AVI to MPEG, fortunately, the song didn't make LR2 crash anymore, however, it still didn't show the video.

If the file extension changed from the video conversion, LR2 might not actually find the video (and I don't know if it would work with the same file extension). And if the BMS file is changed, it's not the same chart according to the Internet Ranking (though as far as I'm aware, pretty much every BMS file that isn't frowned upon/disallowed on the Internet Ranking (which would include non-keysounded BMS files and official IIDX/etc. ones) should work with the method I stated in my previous post).
