One little question. Once this is all done and over with is it fine if I take all my files I submitted, work on them (give some completely new charts, graphics & fix any errors I missed) and upload them in a separate simfile category?

I think that's fine, even if you do it now. Some of the participants (including me) have been uploading our respective simfiles to other categories after some time of submitting them to the contest.
