There's not many Yaoi series out there but....
Gravitation is kind of a classic one. It was the first Yaoi/Shounen-Ai animes I watched, and it is fairly decent. The manga is a heck of a lot better though.
Junjou Romantica is basically hailed as one of the best series at the moment. It's fairly recent, but it has sold big in Japan. If I recall correctly, it was the best selling Shoujo anime of 2008. There are currently two seasons, but a third is very possible because the manga is still continuing.
Loveless is alright, but I don't find any of the Male/Male pairings to be interesting to be honest. The most compelling couple is Yamato and Kouya, the Female/Female couple.
Suki na Mono wa Suki dakara, Shou ga Nai! is a cute little anime series. It's enjoyable, but not great.
Gakuen Heaven is another cute one.
And...that's all the actual anime series I can think of, as far as Shounen-Ai goes (In the hardcore circles, Shounen-Ai is known as stories of romance, while Yaoi is used for more 'adult' situations, but Yaoi is kind of an umbrella term in a general sense) There are also a ton of OVAs out there, which are basically half-hour/hour long anime.
You pretty much have to go to Manga if you want a large selection though.
