I'm trying to change a theme's scoring script to include DDR A's scoring system. But whenever I edit the lua for scoring (99 Score.lua), the option is gone the next time I start the theme up. Is there something I'm forgetting to do that's making the game not recognize the edited lua?

Is your Lua producing any errors?
You can turn on ShowThemeErrors by holding F3 and pressing F6, then holding F3 and pressing 8.
If you have ShowThemeErrors turned on and your theme has Lua errors, StepMania will display the error at the top of screen when the error occurs. This may help you locate and solve the problem.

That's the error I get. The cut off parts at the right are 'UserPrefScoringMode()': and (a null value)

Most likely, you have a syntax error in 99 Score.lua, and won't see the error unless you find Logs/log.txt in the appdata folder. (scripts are loaded before the window is created, so any errors in script loading have nowhere to display)

ok, I finally got around to reproducing the error to find it in the logs, and it shows:

I know what an EOF is, but I don't know where in the file it's being referred to (since notepad doesn't word wrap properly, meaning there is no line 101 when I edit it).

Sounds like you'd benefit from a text editor like SublimeText 3 or Atom or Notepad++.
