You don't need to do any conversions for simfiles to go from 3.9 -> any other version of Stepmania. All you need to do is to put your songs in the respective version's songs folder.

If you're referring to mod files, then it's a little more complicated yeah. I don't know the process for creating them, let alone porting them between versions, so I can't be of much help if that's what you're looking at, but normal simfiles will work fine between versions.
