Hi guys,
I'm still kinda stuck on SM 3.9 as I like DDR-based themes and I'm not really into the other ones.
Just downloaded the X3 simfiles from the beta section, and I noticed that several songs are off-sync by a few beats, but when I play them using SM 5.0 the off-sync disappears. I understand that it might be because of the new system in SM 5.0, but is there any way to circumvent this on 3.9 without manually editing the files? Thanks!

Manually set/calibrate your SM5 Global Offset Setting, open your Preference.ini and copy-paste that GOS value to your StepMania.ini's GOS in SM3.9.

Last I tried, most of the high level songs (Nephilim Delta, Tohoku Evolved). Somehow now I try it and the problem disappears.. I have no idea why.

Hmm, both my GOS in SM5 and SM3.9 is 0.00..
Anyway, I'll post an update again if I find another song that has the problem.

Did you recently update your files with the ones with OST audio? If so, make sure you turned off the quick load in the options, doing so will make your Stepmania to recognize there was a change in the simfile.

You SHOULD calibrate your own GOS first. Every PC/Laptop set has input delay.
Play any DDR official songs from z-i-v using SM5, press as many F6 key until "Machine Offset" is displayed, play with your controller until the offset display refreshes about thrice (more is better). Finish the song or exit gameplay, save your machine offset. Copy paste your GOS in Preference.ini from your SM5 to your SM3.9's StepMania.ini. That's it.
EDIT:
Also just like zodiak911 said, turn off your fastload setting both for your song and additional song folders.

I had the same problem, still haven't solved it. Its most notable in songs like Mermaid Girl.
