I have EditModeDoesntSavePlusFeatures set to 1, yet saving changes to an SM still generates all these extra charts. What's wrong?

This is why I keep a vanilla copy of 3.9 final for simfile creation. StepMania has enough bugs as it is, all these forks that grew out of 3.9 save a few introduce so many unique problems that it makes them unreliable for anything other than gameplay.
Any particular reason why you're using 3.9+ or are you open to migrating?

I was trying to rerate some files to the X scale, but I can do that by just looking at the .SM.

The extra charts aren't plus features, by plus features it means rolls, lifts, hidden notes, etc.
The extra charts thing is a bug that never got fixed because Archer abandoned the engine.

then change AutogenSteps=0
