The challenge chart has all arrows quantized (or 'rounded') to the nearest 64th, which doesn't quite match up with 12ths or 24ths, and with something as slow as bag, that makes a notable difference, so it's hard to time compared to the fixed X2 chart that has real 24ths.

Not exactly. The 12ths are rounded to the nearest 64th, and the 24ths are rounded to the nearest 32nd.
Here's a more detailed explanation:
Look at the first four notes. Let's say that the first note, a 4th note, falls on beat #0. The fourth note is an 8th note that falls on beat
#1/2.
On the Expert (fixed) chart, the second and third notes perfectly divide up the space between the first and fourth note.
The second note is a 24th note that falls on beat #1/6, and the third note is a 12th note that falls on beat #1/3.
But in the Challenge chart, the second note is rounded to the nearest 32nd note, making it fall on beat #1/8. The third note is rounded to the nearest 64th note, making it fall on beat #5/16.
The second note falls 0.038 seconds early, and the third note 0.019 seconds early.
The second note is off enough to turn a Marvelous into a Great, while the third note is off enough to turn a Marvelous into a Perfect.
Healing-D-Vision is even worse because it's not even rounded properly. If you want to know how much HDV ( in particular) is off, you can PM me.

It's similar to healing-d-vision on supernova, it uses 16ths where it needs triplets.

X's bag is the fixed one and the broken one from EXTREME-SN2 showed up as the X2 chart.

I thought Extreme/SN1's bag was "completely broken", X's bag was "completely fixed", but SN2's bag was somewhere between the two.

SN2's bag was still the completely broken one AFAIK. That one still got ported to SN2 US CS anyway.

As forementioned, is the fixed, properly 1/24'ed chart. The chart (from EXTREME) was preserved for the whole 10 people on Earth that could AAA the chart, so they don't lose their AAA cred. I give it 2 more mixes before it's scrapped, or replaced with a shock chart.

There were far more players that AAAd the chart on Extreme then you give credit for (between LWorld, Pre-san, Perfect Attack 2.0 and Skill Attack (as well as my own list/photo collection, I'm counting somewhere around 50, give or take). Of course, photo-wise from the Extreme days I only managed to collect a dozen or so. One of them was two players AAAing it at the same time, though (Take and Yasu). Edit> Apologies for an almost decade-old photo.
Back then people suffered through the odd quantization and adjusted their play style to fit the pattern that the game used. That doesn't seem to be the case nowadays.

So SN2's bag is still identical to Extreme's bag? I somehow seem to remember Extreme (and SN1)'s bag being quantized to 32nds/64ths, while SN2's bag was somehow quantized to 128ths or whatever. I'm not very sure it's true though.

The notes are still in the right places. They are just quantized on different beats, as explained in great detail above. The lefts are still left, the ups are still up, and the freezes are still non-existant.

You can access that menu anytime. And AFAIK that was EXTREME stuff, in SN they tried doing eAmuse unlock for the boss songs, SN2/X they used both eAmuse unlock and step-code for offline machines.
Only NA/EU X2 allows offline unlocking.
And if there's a way to unlock songs via operator menu, KONAMI would have released that info (even though only to arcade operators) by now, and some people are bound to know.
